The Italian champions recovered from the 2-0 deficit in the first leg to advance 3-2 on aggregate.
Ronaldo scored the opener in the 27th minute of the highly entertaining encounter.
Federico Bernardeschi delivered a superb cross from the left-hand side of the penalty area and it found Ronaldo, who powered a header inside the near post after getting the better of Juanfran.
Ronaldo levelled the game on aggregate four minutes after the break after his towering header from 12 yards beat Atletico Madrid Jan Oblak.
The Portuguese scored the third goal from the spot four minutes from time to send his team into the last four.
At the Etihad Stadium, Manchester City walloped German side Schalke 04 7-0 to also secured their passage into the next round.
Pep Guardiola’s men edged the game 10 -2 on aggregate after winning the first leg 2-1.
Sergio Aguero (brace), Leroy Sane, Raheem Sterling, Bernardo Silva, Phil Foden and Gabriel Jesus were all target for the Citizens in the game.
Two other quarter-final matches will be decided on Wednesday.Bayern Munich will host Liverpool at the Allianz Arena, while Barcelona and Olympic Lyon will do battle at the Nou Camp.
